So I have let this virus or malware stay on my computer way too long and I fear it is too late. I have to share a lot of files for my online classes and I think that is likely where it came from because that is all I use my laptop for.

When I turn on my laptop it runs smoothly, but Firefox and other intranet programs often crash or run very slowly. I have tried scans with Avira, malware bytes, and many others but tracking cookies is all that comes up. Task manager often reports high CPU and disk space usage. I tried completely cleaning the drive, which took like 6 hours, but the virus soon started causing problem again, it must have attached itself to something very deep in the system.

I would really appreciate help with this, I am a full time student, have a full time job, and this problem is very stressful.

I know that you have tried some of these but perhaps there is a couple you have not....

These are the programs I use to generally delouse a computer with virus and or malware issues.
ADWcleaner from here http://www.bleepingcomputer.com/download/adwcleaner/dl/125/
JRT (Junkware Removal Tool) from here http://www.bleepingcomputer.com/download/junkware-removal-tool/dl/131/
RogueKiller from here http://www.bleepingcomputer.com/download/roguekiller/
Norton Power Eraser from here https://security.symantec.com/nbrt/npe.aspx
Malwarebytes from here http://www.malwarebytes.org/mwb-download/confirm/
SuperAntiSpyware from here http://www.superantispyware.com/downloadfile.html?productid=SUPERANTISPYWAREFREE
Ccleaner from here http://www.piriform.com/ccleaner/download/standard
TFC.exe (Temporary Files Cleaner) from here http://www.geekstogo.com/forum/files/file/187-tfc-temp-file-cleaner-by-oldtimer/
ESET Online Scanner from here http://www.eset.com/us/online-scanner/
Eset online scanner is a bit different than the others in that you need to either use
IE or download and run their smart installer if you're using another browser. Then tick
the radio button that says "Enable detection of potentiall unwanted application"
Then click the link that says "Advanced settings", then check all the boxes except the
one that mentions "Use custom proxy settings", unless of course you're using a Proxy
Server. Then just click "Start", it will do a thorough system scan so it takes a long
time.
I don't check the links above everyday, so if you have any problem with any one of them then just Google for the program name but use the site names that I have recommended since I'm relatively certain they are free of extraneous garbage.

You may have to look at your task manager and see exactly what file(s) are using all your resources. Then google them. Some malware is very difficult to remove, and often reinstalls itself on reboot. Try the programs that Trouble suggests (they are a good starting point). I hate to say, the only real fool proof method is to reinstall Windows. Unfortunately just removing a virus/malware doesn't fix the damage they may have done to the OS.

Absolutely correct. In some cases, a low level format with something like KillDisk by Active@ completely wiping and overwriting the drive end to end but only as a last resort.

Again..... absolutely correct. They can hide practically anywhere, from the boot sector to something as innocuous as System Restore.
AND
Don't forget about peripherals like USB Hard disks or thumb drives, where it seems like a lot of people save their infections and then re-infect themselves from external sources.
