Libraries won't show folders

I've been working with Windows 10 for a while now and I just upgraded to a SSD for my Boot Drive, so I had to reload Windows 10 as new. My problem is the Libraries function no longer works the same. On the old system when I would include a Folder in the Libraries/Documents it would include everything in that folder including the Folders that existed within that folder. When I do it now the Libraries/Documents folder has no Folders within it. That is to say every file shows up but without it's original folder. Music, documents, videos, etc. all together in Libraries/Documents all mixed together. 50,000 files together without folders. This is crazy. How do I fix this?
