Why does Windows 10 keep saving my files in new folders or different places, sometimes without the rest of the folder content?

Often the Save function defaults to the last location saved to.
IF you use the Save As option, can you browse to the proper location and save the file as you would expect.

Could you have a look at your settings for Save locations

And see if its behaving like you have it setup in there?
If so this is the desired behaviour, I am not familiar of any other way to override this, except for the advice @Trouble has given.

If its behaving some other way, I would be interested in hearing about this further.
